It's all about the structure. You should level your cakes like normal. When you start cutting your dowels you need to make sure they are all the same length. Not cut to the top of the cake in each location - made that mistake a time or two. Once your dowels are inserted your cake will sit on a level surface. The gap between the layers can be covered by your border.
